Exclude lists
Several gene and fusion exclude lists are available via the QIAGEN Sets tab of the Reference Data Manager.
The gene exclude lists are annotation tracks (
) that contain genes known to cause false positive fusions or that are often not of interest for fusion detection:
- HLA genes. Human leukocyte antigen genes, also known as major histocompatibility complex genes.
- Ig and TCR genes. Immunoglobulin and T cell receptor genes.
- LncRNA genes. Long non-coding RNA genes.
- MT genes. Genes encoded by the mitochondrial DNA.
- Other ncRNA genes. Various short, non-coding RNA genes, including miRNAs, rRNAs, tRNAs, snRNAs, and snoRNAs.
- Pseudogenes. Genes that are non-functional copies of functional genes.
- Readthrough genes. Genes that produce transcripts containing exons from several distinct neighboring genes. Also known as conjoined genes.
- TEC genes. Genes that are yet to be experimentally confirmed.
The fusion exclude lists are tables (
) that contain gene pairs known to cause false positive fusions or that are often not of interest:
- Antisense fusions. Pairs of antisense genes and their sense genes.
- Paralog fusions. Groups of genes that are all paralogous to each other.
- Pseudogene fusions. Pairs of pseudogenes and their parent genes.
- Readthrough fusions. Groups of genes that are all part of the same readthrough gene.
- Healthy tissue fusions. Pairs of genes that are recurrent fusion partners in healthy tissue, provided by FusionCatcher (https://github.com/ndaniel/fusioncatcher).
