Download Taxonomy

Download Taxonomy adds the seven-level taxonomy from the NCBI Taxonomy Database as the value for the Taxonomy attribute of a sequence. The tool uses the TaxID attribute value for the sequence to identify the relevant information in the database.

Values for the TaxID attribute of sequences can be added or updated manually or using Update Sequence Attributes.

To add different taxonomic information than that provided by the NCBI, use the Update Sequence Attributes tool to update the values of the Taxonomy attribute.

To launch the Download Taxonomy tool, go to:

        Tools | Utility Tools (Image utilities_closed_16_n_p) | Sequences (Image sequence_lists_folder_closed_16_n_p) | Download Taxonomy (Image download_taxonomy_16_n_p)

Select a sequence (Image sequence_dna), sequence list (Image seq_list_nucleotide), alignment (Image alignment), or phylogenetic tree (Image tree) as input.

Information already present for the taxonomy attribute of a sequence is overwritten with seven-level taxonomy information from the NCBI.

Invalid identifiers for the TaxID attribute are skipped and are reported in the tool log.

Note: Sequences imported from EMBL or Genbank format files using Standard Import and sequences downloaded using Search for Sequences at NCBI contain taxonomy information from the NCBI in the Taxonomy attribute if the original database entry contained a taxon reference. The number of taxonomic levels will reflect the information available from the NCBI at the time the data was imported, and may contain a number of levels other than seven.
