Sample types

This setting is only available if the analysis workflow selected for this configuration contains multiple import options.

If the analysis workflow selected for this configuration contains multiple import options (e.g. a multimodal workflow containing an importer for DNA samples and one for RNA samples, or a workflow configured with support for multiple on-the-fly importers), it is necessary to specify the importer(s) to which the sample files should be submitted.

To configure this setting, click the configure-button to open a table listing all the import options in the workflow. For a multimodal workflow, a value should be provided for each of the expected sample types. The provided values must match the sample types used in the filenames of the sample files or defined in the sample sheet (see Definition of sample grouping). For example, if the DNA sample files are prefixed with "DNA" and the RNA sample files are prefixed with "RNA", the value "DNA" should be provided in the row of the DNA importer and the value "RNA" in the row of the RNA importer (see figure 4.8).

If only a single sample is to be submitted to the workflow (e.g. a DNA sample to a specific on-the-fly importer), a value should be provided in the row of the desired importer. In this case there is no restrictions on the contents of the value (does not have to match any parts of the sample filenames or sample sheet content), it just has to be present to indicate which importer to use.

Using on-the-fly import

In order to use on-the-fly import, the workflow input element must be configured to allow one or more specific importers using the "Allow selected importers" option (automated submission is not supported when using "Allow any compatible importer").

Using CLC LightSpeed Module

Automated sample submission is also supported for workflows using the CLC LightSpeed Module for importing sample files.
