Create an alignment
Alignments can be created from sequences, sequence lists, existing alignments and from any combination of the three.
To create an alignment, run the Create Alignment tool, available at:

This opens the dialog shown in figure 24.1.

After selecting the elements to align, you are presented with options that can be configured (figure 24.2).
